Depending on your mission, you take the side that will get you the payout... Once you leave the war-zone, there's no consequences with any particular faction.

I dont want to support an anti empire side? its very unclear with who I am supporting if I take this mission

It depends on who is giving you the mission. The mining company will give it to you if you want the Empire.
