Something I don't get, a mission to hunt down pirates for the Federation

So off I trot to do that, first ship I come across tells me, your mission has changed, kill Federal security ships. At that point I thought he is trying to turn my loyalty, so I opened fire on the said ship, destroyed and and got a Federal Bounty on my head along with being wanted? This is just odd to me.

Oh a seconds thing. Interdictions by system security. They are now damaging my ship by up to 7% costing credits to repair. If it is the security services official business, either they should not damage your ship or refund you the repair cost if you are innocent.

Thirdly. I recently took a Federal mission to kill a certain NPC in my Cobra, it turned out to be a well armed Anaconda, the first try I was winning, he was down to 9% I was down to 25% when he rammed me, boom. The second time I took my time to upgrade the ship, running basic missions, trading etc. So the second time I go for it and win, I take 35% damage. Now the cost to repair the ship, was nearly more than the ship being destroyed and reclaiming the exact repaired ship for the insurance money. Repair costs to me are totally out of wack.
 
The trick i use with those anacondas is chaff spamming and using shield chargers to keep shield above 50%. if you want to be extra sure to win fit 2 chargers. target the power plant, power plant seems very fragile when shot from the side. quite often ship explodes as soon as the power plant is at 0% even though there is 20-30% hull left.

I'm killing them without taking hull damage this way.

I have not been interdicted by any police in ages, It could be i have been lucky or it may be because i am friendly with all 3 factions.
