How come there's never enough 1 class bays in any of the ships that could carry the Scanner and surface scanner, why cant we have restricted bays just for these items or have them fitted as stock core items that are upgradable.

Perhaps because FD don't want them to be fitted on every ship by default?
I do wonder what it is about those specific modules that makes people so upset about having to put them in a bay that could hold a larger module of a different type instead.
You never see miners complaining that limpet controllers are only available in odd sizes, and how it's wasting space in the size 2/4 slots on their Anaconda. Or people complaining that the SRV bays only come in even sizes and if they want to carry two SRVs on their Asp or T-7, they need to "waste" a size 5 slot on a size 4 module.

I'm going to hazard a guess and say that this is because your examples of limpet controllers and SRV bays take up more than half of the slot they are fitted to
