I'd like to suggest missions that are essentially multiple missions in one to make more complex missions.
Example:
A covert and nonviolent mission that has you:
1) Traveling to a settlement.
2) Grabbing a sample from a containment unit.
3) Replacing it with a contaminated sample
4) Downloading test data from a nearby dataport.
5) Uploading a virus to destroy existing data
6) Leaving the settlement and traveling to one run by a different rival faction.
7) Placing the original sample in this site and uploading the test data.
Essentially you're framing one faction.
Each of these steps are done in their own missions, but by stacking them, it makes a more interesting story.
A couple more examples:
An assassination mission for someone who's a reinforcement. The only way to get them to show up is to start attacking people and let the alarms go until dropships with reinforcements show up with the actual target. (Basically a massacre+ assassination)
Clearing out a settlement, taking the power regulator, going to another, clearing out scavengers. Adding the power regulator. Fighting off the drop troops from the first faction that followed you.
These kind of missions would have much higher rewards of course.
No real mechanics would need to be added since they all currently exist in game.
