Is it possible to mail my ship to a station that I took an APEX shuttle to? Or do I have to shuttle back to my ship and fly it there myself?

If the station has a shipyard then yes, you can have your ship transferred there. Go to the Inter Astra desk and you will be able to arrange the transfer from there.
