The feds are my enemy?

Ok so here's the thing.. I've never destroyed a fed ship.. (i have fired on one when fired upon or when one was caught in the crossfire while attacking a pirate), I've paid all my fines and I am not wanted in any system.. Yet somehow I have become an enemy of the Federation (maybe a few too many missions they didn't like i don't know). And it's a right pain. Everywhere I go Fed ships shoot on sight (even though the station allows me to dock.. how odd). My question is, how to I become neutral with them again? Fed missions are limited due to my status, and no matter how many fed pirates I kill they don't seem to care.

possibly do some missions that help the federation? such as a party of a system that is federation.
