It says that in addition to giving him 100k in bounty vouchers I should hand in Alliance bounty vouchers to increase reputation with Tod. I have bounty vouchers but how do I know if they are Alliance ones?

Actually, as long as you have the 100k in bounties don't worry about anything else. It doesn't matter if they're federation or alliance etc.
Your reputation with him will increase as you level up grades. I just went up to grade 3 with him and my Rep is already maxed.

Do not use the alternate ranking methods. They are a complete and utter waste of resources, unless you don't plan on making any upgrades with that engineer.

The use case for increasing rep with Engineers without engineering is when you only want to pin the blueprint right now.

You want eventually to engineer something but although you have unlocked the engineer you don’t have the materials to do more than get it to grade 1 and add the special effect, if you pin the blueprint you could finish the engineering remotely when you have the materials but you can only engineer remotely to the level of your reputation with that engineer.
You can only increase your reputation with an engineer at his base by either doing engineering or by providing them with something they want such as bonds, so in the case above you get your reputation with the engineer to level 5 full access using bonds and remote engineer the module later.
