Yeah, pausing should definitely hold the view...
INSTEAD of using the pause hotkey, create another profile with flat values all at 0. Assign a hotkey to it, and your ED profile. Use hotkeys to swap between them. If that works in the general sense, then you could turn it into a toggle using an Autohotkey script.
... and THAT might work exactly how the pause key should -- trackir will continue to report last head position, but further movement won't actually DO anything while the second profile is active.
EDIT: It works, but you'd have to re-center it after switching back to the ED profile... again, Autohotkey to combine the actions, might make it useable. It's an option, anyways. If trackir had an option to resync head position to current profile, it would work perfectly.

It had partial luck.............
1) I was working on my logitech joystick profiler , creating simple macro's but because of that 1 second pause, it messes every thing up.
Then I tried
2) Setting up 3 joysticks buttons,
1st button to disable Track IR (using Track IR software) {my default keybind F11}
2nd button to enable Target Panel [Elite software) {my default keybind 3}
3rd button to enable Systems Panel (Elite software) {my default keybind 6}
N.B. Sensor panel is just not needed as it only zooms at bit, this save a using another joystick key
My much used button to centre the Trackir (using Trackir software) {default keybind F12} is setup as the trigger/fire button, and holding down a shift key on the joystick, Its used whenever to reset the view to centre.
The above method works fine but took too many keys.
YOUR Solution is WAYYYYYYY better. (I had to read it five times to work out what you meant, because I hadn't used the profile changing options
so I have written it up so others can follow it easier.
Instructions
Firstly set up a new the 'Flat Zone' profile (using Trackir Software) as you described.
{Quick tip for anyone doing this} Highlight each axis (I have 6 , Pitch,Roll,Yaw,X,Y,Z) individually and use the "Lower Curve" bottons to lower all the points on the axis down to zero all at once!}
Assign the Flat Zone profile a hotkey {my default Keybind Alt+F12}
and tick the box to enable it
Save it.
Open up your 'Elite dangerous' Profile
Assign a hot key to the profile {my keybind Shift+F12}
and tick the box to enable it
Save it
Then I bound 1 unused key on my joystick. so when I press that key the view is paused at wherever you are looking at.
Then all you have to do is reset the forward view and disable the Flatzone profile in one go.
To do this with one key you will have to assign a sequence of keys to your normal "Trackir reset button" on your joystick, if your joystick profiler allows you to.
Using my joystick logitech joystick profiler, I was able to assign the folling squence:
The first keypress sequence [ Resets Trackir to forward view ] {my default keybind F12}
then 2nd keypress sequence [enables Elite Dangerous Profile] {my default keybind Shift+F12}
N.B The sequence should be in this order and not reversed as it tends to sqew your head view more when you stop looking at the panel.
