I tried one of the new on-foot missions and ended up getting a bounty before getting killed. I took a shuttle from the prison ship back to the settlement assuming that my ship would be there. It's not and I can't see anywhere to book a shuttle from this settlement. Is this supposed to happen?

I didn't think of that. I ended up switching to Horizons which put me back in my ship.
