For all the time I have been playing ED, I have always used the same joystick.

Now, I have a new one, and I am wondering if there's a way of saving the button assignments for each controller separately? Or, can the program recognise the controller that's connected, and assign the correct controls automatically?

Yes, when you start the game with a new joystick connected, it will load some defaults for it.
It's kind of a problem even if you just forget to connect your joystick before starting the game - the game will load KB+M defaults and you can lose your bindings.

The only way to "save" your old setup is to backup the Bindings folder (or at least the .binds file inside), which is located in C:\Users\%userame%\AppData\Local\Frontier Developments\Elite Dangerous\Options
Then, when you want to play with your old joystick, swap this folder.
