Yes, this has been requested already several times, I know that. And yet I want to propose it again because it's canon and would make things much more interesting.
First to say, it is already possible to put Velociraptors and an Indominus rex into the same enclosure. They won't kill each other, but the Raptors keep panicking. And that is kinda dull.
So, my idea is to implement a genome (wouldn't really make sense when looking at the movie, but screw that) for the Indominus rex (or raptors, but former makes more sense imo) that it can socialise with Velociraptors. They will coexist peacefully. And seriously, this would hardly be a challenge to add.
However, to spice things up a bit, because of the natural state of the Indominus rex being an apex predator, the Velociraptors will acknoledge it as their alpha. If a Velociraptor will step up to the Indominus rex and challenge its position, I imagine it like this:
First try: The Velociraptor challenges the hybrid (both go into their fighting position); the Indominus roars and maybe snaps her teeth at the Velociraptor that panicks and runs away.
Second try: The same Velociraptor steps up a second time. This time it will receive a bite by the Indominus (50% of its health?) which will result in it running away again.
Third try: If the same Velociraptor tries it a third time, the Indominus will grab it with its jaws, bite down, maybe shake it a bit and throw it aside like in the movie (Delta's and Echo's deaths).
However, if the Indominus is wounded, be it by combat or due to hunger or thirst, let's say 70% of its health, a challenging Raptor could/will force it into submission, thus gaining the Alpha role from the hybrid.
It is a raw concept, but I think it is an overall logical one. However, I think we should get this possibility of Velociraptors and the Indominus coexisting at all, no matter how it plays out in the end.
