I was 2k ls from my destination and my ship began to automatically decelerate. Eventually I was
down to 30Km/s and still over 1k ls away. Is there a way to override deceleration?

No way to avoid automatic deceleration.

The nearer you get to the gravity field and the larger the gravity is, the earlier the deceleration begins.
YOu can only try to maneuver in order to avoid gravity fields. If a station you want to get to is currently behind a planet you can, for example, make a wide arc around the planet in order to keep the deceleration at a minimum

Yeah, it sounds like you flew close to / past a large object while trying to get to yoru destination - a close approach to a star or a large planet, most likely. You can see the orbit of the body you are heading for around its parent planet, and so you should be able to judge if it is 'on the other wise' or not, so you'll know if you need to arc around or can fly straight there.

You can always deselect your destination so the engines won't start to decelerate though it does sound like you were in a gravity well.
