So I'm a warrant officer in the federation with only the Sol permit. Shouldn't I have the permits for Beta Hydri, PLX-695, Ross 128. Anyone have any ideas as to why I didn't get those permits?

You have many more ranks left to go. There are ten ranks per superpower, and warrant officer is the fourth, I think. Most permits are 6 and up, IIRC.
