According to the flight plan of The Gnosis, it's supposed to depart the Witch Head Nebula 0700 galaxy time tomorrow. I don't intend on staying aboard, since I still have business here. But is it possible to stand by and watch it leave? Or does it disappear from the area when I next jump outsystem and then jump back in?

Everyone will be logged off when the servers will go down for maintenance. The ship will be moved during the down time, so when you log back in, it will be gone. Nothing to visually indicate anything at all happened.
It's there just being normal. Servers go down. Servers come back up. It's no longer there. Quite anti-climactic, and uneventful.

The Gnosis is, as far as the stellar forge is concerned, just another space station. The only way to "move" a space station it is to delete it from the system where it was, and re-create it in a new star system by manually editing it in. This can only be done while the servers are offline, during the weekly maintenance.
Back in pre-1.4 days, Jaques used to move in the same way, but only during a major update.
