Well, two most obvious options:
1) Efficient Cooling: increases heat efficiency (i.e. your ship runs cooler) when fuel scooping at the expense of scooping speed / power draw
2) Fast Scooping: reverse of the above - faster scooping with lower heat efficiency. This, however, needs to be balanced, so it's not useless! Explorers with highly efficient power plants SHOULD be able to make use of this.
3) I REALLY like the star-booster idea Kaocraft wrote about. That's really cool! I don't think that one would need too many downsides too, since it's rather situational to begin with.
4) I also like the idea of having the fuel scoop work on more start types. BUT I also don't think this particular upgrade should have many downsides besides a potential integrity hit, whilst higher levels could allow for even more stars to be scoopable or increase the scoop range for the non-standard stars (I'm also assuming that the scoop speed for non-standard stars would be severely reduced at lvl 1)
