What's wrong with my settlement raid missions?

I upgraded to Odyssey a fews days ago. Today I decided it was time to finally do some combat, so I went to one of my favorite systems, where I usually pick up ship massacre missions. I chose several on-foot missions (settlement raids, threat level 4, tried to stack them) from my allied factions against my favorite punching bag faction in the neighboring system.

My missions tell me to exterminate x members of said faction from unspecified settlements ("search for targets in settlements controlled by..."). There’s the blue mission symbol marking their home system on the galaxy map, but once I got there I had no clue where to find the right settlements. There was no mission marker in the system map, so I checked some third-party website and found out that punching bag faction was running two settlements in the system.

I went to the first, larger one. The turrets didn’t engage me, and only a few guys on food tried to scratch the paint of my landed Krait, so I launched again and carpet-bombed the whole settlement with a remote release flak launcher (nice fireworks). I collected a small bounty from scanning a corpse, but I noticed that none of my kills counted for my mission, so I relogged and killed everyone once again, this time on foot… still, 0 kills on my mission counters.

Went to the other settlement only to find it empty.

Went back to the first settlement – first it was empty, but when I logged in again a few hors later there was whole lot of enemies with reinforcements arriving by ship... I killed them all on foot.

Both settlements definitely belong to my mission target faction. It tells me so when I enter them on foot. Probably those guys I killed were just scavengers or something? The game never showed me a mission/kill counter in the top right corner.

I guess there’s no way I can finish my missions? Or did I do anything wrong?

Maybe I pummeled the faction too hard doing space massacre missions? Its influence is down to 1% (Allegiance: Independent; Government: Anarchy – Unfettered; Active States: Bust, Civil Unrest).
 
Your "favourite punching bag" is experiencing a negative state (I'm going to guess because it's an anarchy faction and they are being farmed more than ever with Odyssey) and as such the settlements will be abandoned and powered down. Anybody you find there will be some random scavengers.

Now if you kinda want to even it out, you'll probably find Restore/Reactivation missions given out by that faction, which is probably the easiest way to loot settlements anyway. You get free grade 3 access, a free power regulator and you can loot everything at will. You can pick up a few bounties off the scavengers as well.
 
What Frop said. Your poor punching bag has been punched to the point where it has no active settlements so your missing cannot be completed.

FDEV should probably add some sort of check to make sure the target faction has active settlements before offering these missions but I'm not holding out hope. Besides, settlements could always go offline after taking the mission leaving one high and dry again, anyway. Although, they shouldn't go offline till the next BGS tick, so it would still be an improvement.

Anarchy + negative states + only 2 settlements makes for a high likelihood that you encountered scavs but a quick way to check is to see if they have a security clearance. Normal inhabitants usually have at least lvl 1 access whereas scavs never have any at all.
 
I've usually found that the target faction in missions like this has an occupied base in a nearby system, you can still do the miission if you find a base outside the target system. I've always managed to find somewhere and complete it.

Do these missions still stack? I used to stack a load of them and they'd complete simultaneously but last time I stacked two it didn't seem to work any more and I had to kill thirty two for two missions to kill 16.

Like other people have said, it's because the settlements been beaten up by so many people that they've gone into a negative state and thus all their settlements are offline.

Ideally, FDev would implement a fix that prevented these missions from being generated if the target faction is in one of those states.

That said, if the faction has a lot of settlements, it appears that not all of them will be taken down by a given negative state, so a potential way that players could handle this is to find (or create!) a system where the anarchists own an absolute ton of settlements and take missions from around there.

I'm currently working on a project to do exactly that - a squadron I'm buddies with has particularly poor raid mission selection in their area because there's only a handful of appropriate settlements near their home system, entirely because they've been there a while doing bounty hunting and massacres and the like so all the anarchy factions were at low influence when odyssey dropped, which meant that very few of the settlements were anarchy ones when they got seeded and the few that are around have annoyingly long cruises.
So I'm working on a two-step plan to pump the anarchists up and capture a bunch of settlements, then kick them back down below the war threshold so they can't lose them again. Meanwhile, the ones that have annoyingly long cruises are getting their assets stripped so the boards will stop generating takedown missions hundreds of thousands of ls out.

Once I've refined my technique I might even work on writing a step-by-step plan for people to do it around their own systems. Hell, if I get some help I might even consider doing it in some of the busier areas of the bubble - last time I checked there were only two systems with anarchy settlements in range of shindez, and one of them only holds a single settlement. It'd be pretty dank to get some more farming grounds going in that neck of the woods, or near the starter zone, but that's not a task I can hope to accomplish on my own. That sort of thing needs turning-the-wheel numbers.

If it's just "massacre members of faction X" (and not targeting a specific settlement), then the faction does not need a settlement: POIs count too. I've noticed that the NPCs at POIs with threat levels are usually the local anarchy faction. Which does rather explain why POIs have become scarce: anarchy factions getting hit hard, population dwinding, not enough population to have a large number of POIs.
