If you backed early enough then it should be applied automatically (but it doesn't show as a starting option). Check the shipyard after starting the game and see if you have a Freagle stored there and if not ticket it at https://support.elitedangerous.com.

The rest of the bits such as the skin have not been handed out yet.

I found my Eagle was stored at another station in the same system. Look on the system map for a station with a blue arrow over it. That seems to indicate that one of your ships are stored at that location.

I got the freagle some skull decals and a mercenary livery, what more is there?

Yep, I've had the Freagle but never been to the system to retrieve it. The only skins I've got are the free cobra ones they gave us back in beta/gamma and the skull decal. Been looking for the day 1 decal and the mercenary skins since release and haven't seen nor heard anything at all about them.
