I don't understand this thing: I chose a habitat for the Bengal tigers from the workshop, but it is not aligned with the ground, when I lower it to align the fence to the ground, many things (plants, rocks, etc..) end up underground. What am I wrong about?

The original habitat likely was not placed on flat ground. All of the objects in the habitat transfer, but the terrain height probably does not (haven't messed with it myself but that's how other blueprints work). I imagine the same goes for water features unfortunately. You can try placing it so that the rocks/items align with the ground and then deleting and rebuilding the barrier around them.
