Up until now, they've been restricted to USS. New weapons let us kill them, but that only happens if you have a prepared team ready to do battle. That isn't the worse case scenario and here is some food for thought on how that threat can develop over time. Basically, I said to myself, 'I'm a Thargoid, what would I do?' :S
1) Hyperdictions. We know they can do it, pull ships out of witchspace. So let's have Thargoid ships do just that to unprepared travelers. No demands, no scans, just opening fire with intent to kill and scan the remains. [where is it]
2) Jumping into USS. You're in a Threat Level 0 USS picking up four black boxes for a mission when suddenly, hostile Thargoid appear wanting to take you apart. Same with RES and CZ. Instead of a capital ship arriving, you get Thargoid Cyclop ships. Actually, both capital and Thargoid ships arriving together would be better.
3) Missions to recover Occupied Life Pods, but you are in direct competition with Thargoid ships who are after the same items. :O
4) System Blockade. A Thargoid, or two, or five, jump into a Coriolis Orbital instance like Lave Station or a planet base like Darnelle's Progress killing anything that moves within 5 KM of the station. No traffic in or out, a blockade in every game mode (Open, PG, Solo). The call goes out to combat them. **This would be even more interesting if the target station was conducting a CG.** [yesnod]
