X56 thumbsticks won't respond to lateral+vertical thrust despite being set in ED controls

I've done some trawling of the threads but can't find a mention of this specific issue. My X56 thumbsticks are working, they work in the windows calibration and they work in the ED controls menu where I assign them tasks. If I was, e.g. to make them a throttle, that's fine - they work. If I assign either of them to vertical/lateral thrust the controls menu will accept the input during the assignment but in game, the sticks do nothing. So I tried assigning them through left/right/up/down thrust as if they're buttons. Again, the controls menu responded to the assignments normally so the game can see the sticks working but in flight - they still do nothing.

Any thoughts as to what I'm doing wrong? I feel like I'm missing something simple.

Are you assigning them in the right place?
I mean have you been assigning them in 'ALTERNATIVE FLIGHT CONTROLS' instead of 'FLIGHT THRUST'?

No, I did it under flight thrust. I don't want to be toggling back and forth in the middle of a fight or docking in order to use the thumb sticks. Unless I can just leave Alternative Flight Controls permanently enabled?
