After being unfriendly to the Feds since I failed the broken Maelstrom mission and got caught smuggling the next day which was about 2-3 days after release I finally made it back to neutral.
Befriended and allied several Sub-Factions from the Feds on the way back and did countless missions.
I already was a few times short before: Fxxx it, I´ll go Empire! as I suspected the rep gain/loss totally broken but now I´m freed from the shackles of bad rep and can play the game... ohwait.. thats what I did the last weeks :D
Its an awful grind if you wanna fix your rep but its doable.

say, would you mind to take this crate over to that federal high security station? just look for the guy in the trench coat and floppy hat with the dark glasses at the port, he'll take it off your hands.

I'm actually counting the zero-credit reputation missions I've done to see when my rep changes up from Unfriendly.

So far I've done 10 (usually 'this station needs food'), no change.

After each mission I get a little blue upward triangle next to the Fed rep for the f-all difference that makes. A couple of zero-credit missions seems enough to move my (Fed-allied)local-system rep from Unfriendly to Neutral, but not change the Fed rep.

Like OP said be prepared to grind for a while :D
I did little else for a few days, hours on end and must have done at least 50 of those for the empire and the feds. It took forever but I am back to neutral with both now

A very easy way I've found is to grind conflict zones. Turning in bond vouchers to the Empire-aligned Mostopolos in Sorbago or the Fed-aligned faction in Kappa Fornacis gives you rep with the faction as a whole. I was Allied with the Empire after two or three days and about 300,000 in Sorbago combat bonds. Turning in bounties also helps, I've been Friendly with the Federation for some time now almost solely based on turning in bounties.

I can only guess how deep I was in dept with the Feds as there is no indicator/bar ( which is good and bad ) but with my wrong doings mentioned in the top post it took about easily 150-200 missions for sub factions and the feds themself, I´m now friendly/ allied with atleast 6-8 sub factions. You also really need to be careful what kind of mission you pick.
I found it much more effective to grind one or two subs at max at a time, otherwise you are running around like a headless chicken making no progress at all. When you stick to one or two subs till they friendly/allied you getting better and more missions faster so you progress faster.
I also moved house ( ingame ) to a complete blank area inbetween my rep grind because the new area has a never ending very profitable 1 jump trade route and lots of systems with RES to farm AIs when you need something different and turning in bountys helps too.
