Last week I was not getting any PP merits for destroying Li Yong-Rui ships in Gondul but this week I am. I’m aware that Gondul has changed states so what is it about the state change that is making me earn PP merits for destroying Li Yong-Rui ships?
It seems that Gondul is a contested system and Arissa is in second place. Is the system now contested and being taken over by Arissa and is that what’s causing me to earn merits for destroying ships from other powers?
That's correct.
Last week, the system was a Control system for Duval, so as an ALD supporter you were Undermining it. When Undermining, only kills of the controlling Power count (so you would have got merits if you'd picked the LYR side and attacked Duval) - you don't get merits for attacking other forces also trying to Undermine the system.

The action in this system was intense enough for it to be successfully undermined, so now it's a neutral system which nearby powers can Acquire. In Acquisition, you get merits for killing
any opposed power. But ... you only get those merits if your Power is in range to Acquire the system.

Most powers are out of range of Gondul - including, strangely, LYR themselves. It's not clear why they picked that target. Is it that they couldn't read a map, or was their attack secretly funded by Torval or the Emperor?

is in range of Archer, so Archer commanders will get merits for continuing to attack that one (and Grom is also in range to get merits there fighting on either side)
