So not only does this game confuse me and i can;t find anything to do other that random explores or bounty's so i took a kill mission to find and kill 2 pirates in ltt 15613 and i arrived, did a deep scan and nothing? so i wander about till a unidentified signal pops up and i go there to meet a guy who is clean, he then replaces my kill 2 pirates mission with kill 5 authority? ? so now i kill him even though he has no bounty and i get no reward but don't get a bounty myself by the looks of it, now i still have his kill 5 good guys mission and my old one is gone, what is going on? I'm finding it hard to get into this game because it makes no sense or i find little to do other than wander about doing futile deep scans.

Scanning helps you to find planets and stars. It doesn't find spaceships.
You need to prowl around looking for USS. Good places are near the Nav Point by the primary star, or close to space stations.

You should still have both missions, the original kill mission and the alternative offered, as has been said check out USS until you find pirates but make sure they are wanted if not use KWS, do not just assume they are pirates. After you have killed your quota the mission brief will change to tell you to return to where you picked up the mission to collect your reward.
Sometimes a mission that you've been given gets modified. I've had missions which have been about transporting goods, and someone has come along and said 'take them to another place instead for more money'.
Given how tricky killing 5 system authority ships is likely to be I would be inclined to abandon that mission. Is there a penalty for doing so?
As I understand, the 'go kill pirates' mission is actually a faction specific thing, since there aren't actually any ships flying around labeled as 'pirates', and I don't think that generic 'wanted' guys count. What you have to do is look at the faction that gave you the mission and go kill guys from the other factions in the system in question. That is why, when you got to the USS, the guy asked you to go kill people from the main faction in the system instead. It's basically a political assassination mission to go kill dissidents. OR, the dissidents now asked you to go kill 'the man' instead.
So, if faction A gave you the mission, go to the system and kill faction B, C, D, whatever. When you got to your first USS, faction B (or C, D, etc.) offered you an alternate mission to go kill faction A.

Yes like this. The top half of the mission contract will say Alt for the mission fields, the bottom half will be your original mission. Now you have two choices, the original mission or the alt mission. If you want to keep the original and kill pirates, just stay in the system you are at hunting USS. If you want to do the alt mission, go back to the system you got the mission from and hunt system police there.
I'm in a system now with 2 starts, one is unexplored, but it's not on scanner to travel to and i can't find it on deep scan? how do i find this huge ass star in the system?

I had no alt choice, the new mission was completely new and separate, there was no mention, or tab or anything for the firs mission, it was just gone.
Well, if it's that big you be able to see it, even if it's at a distance. Look at the stars and see if there are any points of light that move faster than the background stars as you fly around.
is there a fast way to check if we've fully explored a system? with 400 billion it would be pretty insane to have to recheck every one to see if we need to go and explore it or not?
The only way to tell if you've found everything is the Advanced Discovery Scanner.
So if i see a system 20 jumps away i have no idea if i've been there before?
Yes I know what you are saying, I have the same problem exactly and its very annoying, I think I have lost about 100K this week on missions failing because they have changed half way through and I cant work out what to do and end up losing both missions. It must be a bug, I have seen this talked about on a few threads. I am not doing anymore missions until they fix this.
