What happens in an Anarchy system stays in an Anarchy system?

I'm friendly to both Federation and Empire, and I'm hunting bounties at a nav beacon in an Anarchy system.

I scan a lot of the 'Green' ships, and find they have some lucrative bounties on them.
If I kill them, do I take any rep hit from the faction they belong to?

Yes you take rep hits

I've hit greens for bounties and haven't noticed any rep hit, but all same faction ships will go red. This hostility only lasts as long as you stay by the nav beacon. If you jump out and then back in they reset to friendly again. If there is a rep hit, it must be very small per ship.
