Do you get to control cap ships

i just watched a video on youtube the 2 cap ship battle and wanted to know if players can control the cap ships

No, at least not in the first release. Who knows what will happen a few years down the line, but I'm skeptical. This game is about you being an adventurer (think Han Solo). It's like if some private person got the chance to buy a US aircraft carrier for his/hers personal use. ;)

I think both ideas would be great but it will be a pain in the rear to put that ship in a space station lol. Just kidding.

But it might be neat to be able to park your ship in a space dock and watch it being repaired from a space station.

Too much running costs ... and too much crew requirement which also wants to be paid (unless you have an unusually large amily and are able to put family members into all important crew positions and let them work for free :D )

Also your carrier would be slow to maneuver ... and don´t expect light towers to change their position, just because you are a carrier :D

Well the details for the Farragut (Federation Battle Cruiser in the Damocles video) state that it has a crew of 7000. Now some of these might be gound units for planetary assaults and could probably be omitted, but if not it's going to be really expensive to run. Assuming a minimum wage of 10 credits per hour, it would cost you at least 70000 credits per hour on wage costs alone and I'm guessing that good crew will cost more. It may be more economical for Imperials using indentured labour for the more menial tasks but you've still got to feed them. Let's not forget how much such a ship would cost in the first place... if you have to ask the price, you can't afford it:p
