Rank progression works but is pretty badly implemented.
You never need to go to the permit systems, in fact they don't even work properly as you never receive the communique's.
You have a "hidden naval reputation". You will get spammed the system permit "mission" until you have done enough rep gain jobs that your "hidden naval rep" increases and starts spawning the next progression mission, which will remove the previous (permit summons) and allow you to carry on up the ranks.
I'm at earl with the empire and have been through all of this myself with every system permit summons, frustrating and rather uninspiring set of missions, which is why I want to leave the rest of my Federation ranks until FD shows some much needed love to the rank progression missions. Probably the worst "game feature" in the game at the moment.

Ugh, I've been stuck at Lord with multiple unobtainable permit missions for some time now. I've gone to different stations, only done rep missions for specific factions, which don't even increase my influence percentage at all once turned in. Not sure what I'm doing wrong, but I bet it's all RNG.

That's where I am right now. Lord with the Empire and allied to about four different stations across 3 systems. No matter how much I try to keep doing missions for those stations, I have not gotten another rank progression for ages. Certainly, climbing the Empire ranks is a lot slower than the Fed ranks were. With Fed ranking, I was only allied to two stations and ran missions for all factions, even the independent ones and still got rank up missions from it.

I hit Baron about 2 weeks ago. Since then all I've done is missions, nothing else, for dozens of different empire factions large and small across several hundred light years.
It does take a long time, and it does seem like your not getting anywhere, but they do appear if you stick with it. About one naval mission appeared every 2-3 days, in between I must have done 30-40 other missions each rank.

Got Earl about 10 minutes ago. Now I can rest!

I finally got it to spawn and I think it has everything to do with RNG after a certain number of missions. I quit going to systems where I wasn't allied. Instead I went back to trading with my T7 in my normal routes with allied systems and I picked up rep missions for both aligned and non-aligned missions. If there were two missions from different factions that both required Animal Meat then I got enough for both. I did this a number of times before it finally kicked.

Got the clipper - the grind was worth it as it is a much better ship than my decked out T7.
