I see there is a new internal module in the ED shipyard called Fuel Tank so now it is possible to have two fuel tanks. Can I use both of these to drive my ship around or is the new module only of use to transport fuel?

I used them to carry out runs without having to fuel scoop so yes it seems to add to the usable fuel capacity (I actually fitted two but only needed one so I don't know if the second one would have been usable). You can see this on your Galaxy map when you set a route, if there are no dashed (broken) lines on any legs, you have enough fuel on board for that trip at the current load.

Yes, but fuel has weight so you jump range with tanks full would be about the same as though you had fully laden cargo racks.

If you were planning on an extended run out into the great unknown you could cover a lot of territory before you would need to fuel scoop.
I'm imagining an Anaconda fitted with nothing but fuel tanks and a little A1 fuel scoop. Does fuel scooping refill the aux tanks?
Auxiliary Fuel tanks are additive to the ships main tank, thus increasing the number of jumps the ship can do at the cost of the extra mass of the fuel

It might actually be a decent setup for exploring if the goal is simply to visit many systems rather than go a great distance fast - no need to watch out for unscoopable stars, just stay out of sparse regions. A potential risk would be accidentally scooping so much that you can't get out of your current system until you're low on fuel again (which would take a long time to accomplish in an Anaconda full of fuel =), but again staying out of sparse regions would help.
