CMDRs should be able to sell any accumulated engineering commodities to the Engineers. In return the CMDR receives a "Barter Credit" that can be redeemed for an appropriate commodity when they wish to create a modification.
The exchange rate between commodity and Barter Credit could be 1:1 or maybe more or less depending on balancing. Barter Credit would also have to be built up per Engineer rather than a running total for all of them.
This makes sense to me as Engineers would need a ready supply of these items for their own use and R&D rather than just relying on the CMDR to bring them exactly what is needed when we wish to create a mod.
The convenience for the CMDR is that you don't end up just getting rid of "useless" commodities to evade pirate attention and keep your cargo bay tidy or spend ages going on a hunt for exactly what you need when you come to wanting to modify your ship. Also it means that if you have sufficient Barter Credit you can take a fighter with no cargo space straight to the Engineer and modify your ship without having to re-fit it with a cargo bay and then go find the commodity you need.
