From a hardware point of view, I would use a CPU heatsink on top of the motherboard.
Make a box and put a 80mm 1650rpm fan on 1 end.

Made a quick diagram for you to see.
You may need a slightly higher voltage power supply to compensate for the air compression, but the volume of airflow running through the fins of the heatsink should help with your heat problem.
Shouldn't cost you anything more than $50 to make (including the fan)
