So I have a bunch of Guardian stuff ready to put on, but how do I do it? Do I have to clear the models of the Engineering modifications first?

Guardian Modules are stand alone replacement modules, that replace the Human ones.
Once unlocked, so to outfitting in a star port with the Guardian Tech Broker to fit them.
Some are in regular categories such as Power Plants and Power distributors , some are in experimental such as weapons, and some are in their own categories.

Once you've unlocked Guardian items, you can just fit them like any other equipment in Outfitting. If you have any installed modules/hardpoints with Engineering, you can of course store these for later use.
Even when you have unlocked them Guardian items, you still need to be at a station to that sells them. Jameson Memorial (if you have access) has both the tech. broker and all the modules.

I've made the FSD booster, but I can't tell if it's been added. Since my Ship already had a modified one from engineer's. As well as most of my other parts.
Is there an FSD Booster in one of your Optional Internal slots in Outfitting? If not, you have not fitted it. If there is, then you have fitted it. Simples
Its a new module. Just unlocking it at the tech. broker is not enough - you need to got to Outfitting now and actually buy one, and fit it somewhere.
