So, Empire portrayed as bad guys again, yeah?

Why do you see them as bad guys? They did what needed to be done to get to the source of the issue after the first approach failed. This is the kind of black ops that won't be exclusive to the empire. The problem is that the NMLA have a presence deep within the empire, and also the federation. Do remember that a similar thing happened to the NMLA that were arrested by the federation screenings and taken to a secret location - they somehow knew where, and that fed station went boom to silence them.
 
Her? Aren't the recordings just an auto-computer voice (explained in the first message), and not Gabriel's voice? I'm also fairly sure Gabriel is usually a male name, where Gabrielle is usually the female version. Not that it's a big deal I guess, they're still in a box.
The box was the mind bending machine, Gabriel is now just another member of the group.
 
So has anyone else found the box marked "Fragile" (mentioned in the logs) in the area surrounding the prison compound? the one with the last survivor (who wrote the logs) still inside? No? just me?

That refers to the fragile machine he was going to use on Theta Seven, mentioned in the earlier log. Guess the shoe wound up on the other foot.
 
Well, yes, but as the bad guys interrogating the worse guys.
or alternatively, a group of people who believed in the republic Marlin founded, who have gone through more than a thousand years of persecution by the state (after a convenient shuttle accident) for having those beliefs including at best being marginalised into poor housing and jobs, and at worse imprisoned, tortured (a practice now confirmed as being the case) and killed or their beliefs, have finally spawned a group who are as bad as their oppressors.

But rather than recognising that the actions of the state created these enemies through the oppression directed at them, the Empire claims that this is proof that they were right to oppress, torture and kill them for centuries.

Take your pick.

What we can say though is that after a thousand years the acts of this group have forced the situation which has freed their people from oppression, even if through hardship and having to set up new colonies.
