Newcomer / Intro Question about faction missions

Ok so I am in a federation controlled system , getting planet scan missions that give me federation reputation, but when I do them I get fined by the federation and can't even turn in the missions until I turn myself in. How does that even make sense???

I've looked at the missions when I get them and none of them say they are against the federation . So how am I to tell if I am going to just get a fine or get a bounty? I wouldn't mind getting bounties for alliance or empire , in fact that might prove fun but I do not want to be wanted by the faction I am trying to align with!

Any help would be appreciated.

Major and minor factions. One idea might be to accept these missions ("may be considered illegal") only from the faction owning the station. That way, you won't get wanted by the station and are free to use the station services.
Another solution would be to visit an IF before returning to base.
A third one (at least in Horizons) to park your dirty ship in a nearby Anarchy and remember to switch ships on the way.

I tried going to an Interstellar first. I can pay the fines there but it doesn't let me pay bounties. The only way I have found to get rid of a federal bounty is to turn myself in.

Odyssey or Horizons? I do lots of base scan and discrete power failures in Horizons and have never encountered this issue.
Don't suppose you still got a screenshot?

I was basically taking all the planetary missions from the base not just the bases owner. So it may help to only take from them, thanks for the advice.

"Close" doesnt matter. As long as the faction is not present in the IF system, it should work.
Yeah, I was going to say that - but those missions tend to give superpower fines so I think you need to not be at a station of that superpower. But was scared that was wrong so was vaguer :)
