Do an FSS scan and find the missing planets or scan the Nav Beacon
yes sure..
did a scan already, heading on to the nav beacon
Nav beacon not present at spot, cannot be scanned... oh man this game is so bugged.

That is weird, I had the exact same issue as you with Beck, and doing a full FSS scan I found the planet and that sorted it
It's also there in Odyssey
Guess there is something wrong on your end.
Do a file integrity check maybe?

Can you remember where you had it last?
Have you checked down the back of the couch?

Integrity check done, still the same.
Everything fine at my end must be a problem with the server data at ED-.

I've had a few weird bugs in Odyssey........ eh... well... anyways, some of them i solved by closing the client and opening again

That link contains one piece of valuable information - disable the virtual cache and then redo the file validation.

However, still singular cases(one 7 months ago, one now...)
If it was a general issue, it would have been a total riot here on forum
Same thing just happened to me today. Me and Wello are old mates, but today when I entered the system the planets Jolapa 4, 5 and 6 and associated moons were missing from the system map. Exited Elite, validated and re-started to no avail, but was eventually fixed by finding this post and FSSing the missing planets.
