Well it was about 4 minutes into watching my gunner struggle to hit the T9 in front of our face that i started to suspect that something was wrong. Basically they need to switch to Mouse and keys to accurately aim and what is the point of playing this game if it isn't on HOTAS?. And even doing that it is still a downgrade from simply letting the AI fire. I have to say time spent actually hitting the target is down at least 75% thanks to pesky fallible humans. And again we are talking a T9 here while i was more or less perfectly still anything more maneuverable is out of the question. As far as DPS goes it is a downgrade since you aren't actually hitting anything. And that is unacceptable. Oh did I mention I have to worry about friendly fire now? it used to be turrets had 0% chance of hitting someone you didn't want to hit. Now it is impossible to operate inside non anarchy systems since my gunner is never more than one shot away from inciting a lynch mob.
Ah, the aiming thing, that reminds me of the difference between escaping interdiction using HOTAS vs the mouse; Two totally different things, using a mouse is many fold easier. I'm not sure of a solution here, there’s a few games with that problem. War Thunder springs to mind - mouse players have an advantage over HOTAS players, not because of the game but because a mouse gives you that accurate fine tracking control using small movements. Hopefully they can smooth it out a bit for the rest of us
Hitting friendlies, though, is just a the side effect from letting someone else on your ship control guns, so I'm okay with that even though it will be frustrating. I don't think it was ever going to be more effective than having the AI do it, unless the human player can react quicker than a computer. That's human error on behalf of your crew

It sucks but if your crew shoot someone, what you described seems fair. Why shouldn't they draw a bounty?
