PS4 controller or HOTAS
You could probably use both. HOTAS for Ship and PS4 for SRV. Somebody poster elsewhere as to how you can do this with an X-Box Controller but I'm not sure who or where. If that kind person sees this, perhaps you can repost the method for doing this?
As to which is best, it's personal preference in my opinion. To me HOTAS is more like flying an aircraft or Spaceship than a controller.
