Not really thought this through heavily but think there could be an option for squadrons to mark other squadrons as 'hostile, or 'at war'. If each squadron appears on the other's list this would mean the squadron's ships could be attacked without bounty even if the ship being attacked is clean.
If only one of the squadrons had marked the other as at war, then normal C&P rules would apply, so the war would need to be agreed between the the two groups.
Once both squadrons declare the war, the war would need to run for a certain amount of time (say a week) before the status could be removed, so as to stop the system being abused to attack with impunity.
While the war was ongoing, enemy squadron ships would appear as hostile.
Conversely, there could be a way of marking another squadron as allies so their ships would always show up as friendly.
