I get a surprising number of federal agents scanning me, and then telling me I'm a "useless spacer" because I have no cargo.

Assuming you were not wanted when you arrived, there are two reasons why this might happen. If neither did in your case, then yes, file a ticket.

Reason 2: You were speeding and another ship collided with you and blew up. If the ship colliding with you survived, that would just be a fine for reckless flying but if it explodes as a result of the collision that's a murder bounty and the station will immediately open fire.
Other than those two, or doing something daft like shooting the station, there's no way to aggro the station into opening fire if you're otherwise clean.

Was this the same incident you were referring to in the OP? if it was, then opening fire in the NFZ, even if attacked, is an offense. Also if you didn't scan him and confirm he was wanted (which he should have been for attacking you but you MUST confirm it with your own scan before opening fire) then your fire is illegal, even outside the NFZ.
Nope the first time I was attacked was in mid space, I had just been attacked by pirate that was after my mission cargo (sold at a station in the system so not illegal), pirate attacks me I fight back and allies in the system came to help and we blow him up, while I am picking up the spoils after the pirates death (all materials, no cargo) a ship jumps to my location, demands that I give x worth of cargo or I will be blown up, ship attacks me and I shoot back, this gives me right away the wanted status, and 4 other ships there attack me, I managed to get away, flew to a station that was not hostile, I request docking permission and have the docking computer dock for me so I was not speeding and did not hit anyone else and hardpoints were not up, then I get scanned by I assume security and then attacked by everything there (I did not scan anyone, no illegal cargo or passenger).
This is btw in an allied system so it was all weird, never happened before.
Anything like this:Why the heck would I be attacked out of the blue by a security force and the station mid docking, I had no cargo or passengers that were illegal and I was in a system that is on my side.
Is there a bug that makes stuff attack you without warning? Are security ships pirates also?
You were wanted and got scanned by security at the station. That will get you attacked and killed. Once you get wanted you need to leave the system, wait for it to time out, then you can come back and pay it off...but don't get scanned on the way into the station or it will be reactivated.
What I do not understand is how I got the wanted flag, I was attacked by a pirate and when I shot back I got the wanted flag, this was in an allied system. That kind of sucks about this game if you are not allowed to defend yourself.
Incredibly furiating, I am still debating with myself if I should bother starting it up again, there are soo many things wrong in this damned game, and my god the bloody captcha for every post.....

This is how you get wanted for firing on a ship that "started it"....
1: Enemy ship fires on you. If you have "report crimes against me" (right UI options pane) turned off, he doesn't become wanted because your ship hasn't reported the crime. He might already be a known "bad guy" but if you don't have that turned on he doesn't get an additional ding for shooting you and the cops don't scramble to your assistance. If you do have it turned on, he is now wanted and the cops are on their way to your location to help you out. You probably did have it turned on, since that's the default and few folks change it without a specific reason, so let's assume he's now wanted and the cops are on their way.
2: You are understandably a little ticked off by the incoming fire and you run out the guns, turn around and let him have the full broadside. OOPS! You hit your trigger before your scan completed and before your HUD confirmed he was wanted. That means your fire was illegal and now, not only is he wanted but YOU are too. There are now TWO lots of cops incoming - one as a result of his crime against you and the other as a result of your crime against him.
3: cops arrive while the fight is in progress. All they care about is shooting down wanted ships and you're both wanted so who do they target? The highest threat. That's YOU. Wisely, you run away.
4: You're now safely in SC, wondering what the ... just happened, looking at the sparks coming off your console and thinking "I need to dock and repair this puppy!" You head for the nearest station. Second OOPS! - you're still wanted in this system. If you get scanned by the cops all hades will be out for noon.
5: you're midway through docking and the local security gets a line of sight on you and scans you. They see you're wanted and open fire. The station revokes your docking privilege and joins in. If you're not VERY lucky, this is where you die.
Next time this happens, go to the nearest other system that has a repair dock and patch yourself up there, then wait out the wanted status before coming back to your original destination.
