(Contains mild mission SPOILERS) Just some further notes. I realised that one type of mission - where you have to kill a general - was not bugged, but that your opponent is a nameless 'clean' ship. Hence the "might have to break with protocol part in the mission description etc. However, there is one type of mission that I (and my friend) still haven't figured though, and that's where you get a particular kind of counter offer, the one where he says, "They blame me for sending their sons and daughters to their deaths. It's not true but if you believe this, come to (for example) Algreit". This kjnd of mission has twice resulted in a 24 hour search with 'no dice'...I can't figure this one at all and I was even tempted to shoot up the funeral barge in case the guy was inside 
Last night I was playing (elite) with two friends and we had decided to do these missions as a wing (which you can do as far as sharing the bounty on any pirates met, and the bounty of the target if s/he's a pirate) and we came to the conclusion that missions are not random in the sense of placing the target in one of many USS's or SSS's, but follow more of a structure, which although still contains some elements which could be random, does generally allow for reasonably quick completion (and hour or less).
Just thought I'd leave these observations for what it's worth, and I'm not denying that it might take longer, as Forlorn says above.
