Frontier apparently confirms that the Codex of each commander starts new regardless of the time played:

I'm particularly mad at this matter. I don't really remember Frontier ever saying it was the opposite, but:

But did you really expect that, when they announced the Codex, the community of players did not expect their progress to be implemented without the need to go to external websites?

Did you really think that?

What do you think about it?

I see it as a positive. Since Frontier slaps the face of the longest standing players with the longest hours and biggest discoveries due to no retroactive codex info, this makes it very easy to just ignore the codex entirely and get on with other things.
