Does the FSD size affect your speed/acceleration in Supercruise?

I have not tried it yet but Im wondering if that is the case?

Was thinking of having a "home system" defense craft that is purely for combat with the smallest possibly jump drive.

It SHOULD be affected IMHO..

The better the FSD the faster you can accelerate and decelerate. The faster you can recover from overshooting etc.

That is how it SHOULD be.

^ This - is how it should be
No its not, that would make a T9, Conda, Cutter and corvette faster than any other ship in SC, while they are the biggest. if you want logic, bigger ships should move slower in SC. but that would make the interdiction mini game verry unbalanced.

I assume what was meant that it should matter relative to the individual crafts manoeuvrability and acceleration - if so then yes, I think that would make some sense even if the impact is limited. If not, then, I quite agree, that wouldn't be so good.
To be honest I don't object to thrusters having some SC impact - if you consider the FSD as being more about getting you into a warp state and perhaps pushing you along with the thrusters then being used to point you in the right direction this could be fine.

Actually smaller ships are supposed to be way better at interdicting or escaping interdiction, so giving them better SC acceleration/deceleration to catch up with larger ships / escape from larger ships makes sense.

It would also make sense to have smaller couriers, scouts and so on.

No, a better FSD simply gives you a larger single jump capability for your mass.

This would only apply if you got a SMALLER drive than the one fitted as standard.

You should also get better attributes if fitting a higher rated drive.
