Lore says there should be thousands - but it's hard to say for sure how many actually exist. If it were just a case of allowing the engine to procedurally generate them then we could indeed have thousands, but since they all have a little discoverable story that needs to be hand-written, I'd suggest that there probably isn't that many.
It's a shame because I really like things like the Generation ships, but I guess in terms of overall gameplay value it's probably not a great use of dev time
As i recall over 70,000 were sent out. They have not all been found.
More importantly... do we have any idea as to what happened to those that travelled on these ships and survived?
There has to be at least one colony out there!
A lot of them are probably in route between two star systems, a state that isn't really covered by the game very well.
For the game engine you are either in system Alpha or in system Omega, anything between doesn't exist.
So theoretically a generation ship could pop out at any time as it approaches a inhabited system and makes contact.

I'm pretty sure that the Phekda system was populated by generation colonists, The Ancients of Mumu. I could be wrong. Also the maths shows that a lot of ships should be reaching their destinations about now, so maybe we will see some "still alive" ships out there. Would be cool to find a gen ship that has dropped out and the peoples still alive!!
