after doing quite a few missions for a couple systems, sometimes when I approach a station the station and some of the ship markers will be green. does that mean they are more friendly to me? and does this give any sort of extra perks?

Yes, you are now allied with the faction controlling the station, and it's security. They are less likely to scan your ship, will great you as a friend and will offer more lucrative missions at the station.
