And the funny thing is that for some of those duplicate systems when you start typing them in the search box of the galaxy map, it will give the two as options, but for some of them it will only give one of them!

There are literally systems out there that are really hard to target because you can't find them with the search box. (The only way I know of targeting them is by searching for a nearby system and then selecting the actual system in the map.)

Inara tells me I've visited and ranked up with The Sarge, so I guess "Beta-3 Tucani" must take you to the correct star. Unless you're saying the engineer is present in both??

Nope, only one engineer presence. They're effectively two different systems in-game, but in real life they're only the one star. Elite has made a (in reality non-existent) duplicate of it.
