I have flown into a few systems that were labeled "unknown".
I scanned and received the data on every orbital object.
Still the system says "unknown" under the name even though my faction has it as exploited (and there are even stations in these systems.
Can anyone explain?

I'm not sure I understand the question fully but Ill explain the general scanning process and what things look like and perhaps that will answer it.
an 'unknown' system doesnt mean completely unknown, it means unknown to you (you have no data on it)
So you jump into the system and you fire off your ADS. It will honk loudly and youll get a report back on all the bodies in the system.
Then if theres anything specifically interesting you target it and fly towards it. When close enough your DSS will go and start scanning the body.
When the DSS completes you will have more detailed information on the object.
After this you will permanently have the system data in your computer.
You then take this data that is stored in your computer and return to a station and open the Universal Cartographics menu, and sell the data you've aquired.
Objects in systems will either have a "first discovered" tag, or not. If it has a tag, it means a player has already discovered it, but you can still earn some money scanning it, just not the first discovery bonus.
If a body does NOT have a "first discovered" tag, it means its a completely unexplored object and you are the first to scan it. Your name will be appended to the object when you sell the data.
The other possibility if there is no "first discovered" tag is that its a commonly known system, this occurs inside and around civilized space with systems that are well known and do not require exploring.
