When a fragment contains more than one mineral, does getting the hopper available for the next resource really require manually selecting the mineral I don't want and venting it every time even though the refinery automatically processed something else into the bin?

Yes, or you can set the stuff you don't want to 'ignore' and then your limpets won't collect it.

To ignore something, target it, then use the left panel and you can ignore from there.

When you break off a few chunks, go to your TARGETS sub-menu in Panel #1 and configure unwanted materials to "IGNORE". After that, unwanted materials won't even make it to the hoppers because limpets will ignore them.

As Codger says. ignore things you don't want via the Contacts panel. Buying a larger refinery gets you more bins so it takes longer before they're all full with different bits.

What if you don't have limpets, collect by cargo scoop, and keep getting fragments with two resources?

I did find a refinery with three bins, but doesn't the need to manually vent repeatedly start again once you get material into the three bins and start getting fragments that contain one resource you have in a bin and one you don't?

Doesn't matter how you scoop. The hopper obeys the ignore list.

If you add a mineral to the ignore list, limpets will still pick up mixed mineral fragments, but the refinery will honour the ignore and process only that part of the fragment with its not ignored
