The fact they are not aligned irritates me a bit. What do you think? Am I being too petty? Is it my graphics option?

It seems to just be the doorframe thats out of alignment, never noticed that myself until now, at least all the other pieces are fine. As for the glass one, you align it yourself and put a roof over it to hide the misalignment there, not ideal but not unsolvable.
