Commanders should be able to join the military.
Problem is when in the military, they tell you where to go, what to do and when. Not doing that stuff, typically ends up with you against a wall considering a last cigarette before they blindfold you.

Adding specialist weapons and shields would not work as shown in PowerPlay. People join a faction, get the special weaponry or shields, quit and join the next one for the next shiny. Military weaponry would be treated to the same system.

Now, if the specials were taken away when you left a power or faction, then yes, I approve this message.
 
No to the OP. Having a challenge require 'manual activation' is silly. Have them fly around in a large region of the bubble instead, and increase rewards in those systems.

My take on that is less extreme. "Joining the military" should be treated like "being a private contractor", able to take on missions of your choosing from a pool of military-only missions. Like passenger missions, with its own board.

About military weapons, I'm thinking on weapons only, not any other module, and weapons only usable in particular missions. I'm thinking on bombing runs and torpedo attacks against capital ships and installations, mainly. Some kind of "Military missile rack Class 1 to 4", with very large payload weapons. You should never use those weapons outside of that mission, and if you did, the penalty for doing that should be very harsh: court martial, demotion, big reputation drop, and huge fine/bounty. You won't be able to rearm those weapon systems anywhere but in military hubs/bases, so there's no fear of "joining the miltary and running away with their weapons" like in powerplay. It can be taken one step further: military warheads are active while the mission is active, and if you cancel the mission, weapons are automatically defused permanently.
