Question on Attaining a Bounty in v3.0?.

Tonight while delivering a mission in one of my usual haunts I get a Federal Navy Approved mission to find and kill the wanted pirate so and so to rank up to Admiral. I accept the mission and head off to the system in question, following the instructions like target is at, then target located. I lock on to him and proceed to fire and immediately get a bounty for attacking him. I destroy him and get a mission accomplished message from the Federal Navy and a congratulations on your new rank and a red wanted sign in the window. I have never taken a mission like this before and assumed that as it was a Navy ranking mission it was approved. Thinking on it afterwards I am assuming the mistake I made was that I should have scanned him first which is regrettable but under the new rules in update 3.0 I am unsure of what my options are now. Can anyone explain my situation and what my options are?.
 
That would depend on which system (or rather, which jurisdiction/faction) gave you that bounty, and which of the reported bugs you will be suffering from.

For killing an NPC, you (i.e. your ship) now have a bounty from the jurisdiction where you did this. All starports under this jurisdiction will deny you access (i.e., restrict you to anonymous protocol). In addition, if the law enforcement of that jurisdiction scans you and detect the bounty, they will attack.

In addition to that bounty, you'll also have a Notoriety point, which will prevent clearing that bounty until it's decayed. The dacy rate is 1 point/2 hours game time (i.e. you need to be logged in).

Once your Notoriety is back to zero, you can clear your (ship's) bounty at any Interstellar Factor (Broker Network), usually to be found in Anarchy, low or mid security systems.

A lot of these aspects are still suffering from bugs - it works for some people, but others report e.g. no decay of Notoriety or the inability to pay off bounties at the IF.
 
You will always get a Bounty for firing on a target before your scan completes. You may not have any Notoriety if the scan had resolved before you destroyed your target.

I'm out exploring (which is probably no bad thing at the moment), but reading the forum threads, the C&P has me very confused ! I'm sure it will settle later (or soon ?), but it appears to be causing a lot of aggravation among players who are not habitual gankers.
