If I remember correctly, each CMDR has to have a different email address. I have three on all different email addresses.You'll have to start Steam to run it (to authenticate), it's linked to your Steam account.

Steam launches the Frontier launcher. You then register the game with the Frontier launcher just like you would without Steam. This is definitely not a good idea. Doing this may result in the same commander for both installs. The whole point is apparently to have two commanders, which will require two separate accounts. Separate accounts have to have different email addresses (as viewed by Frontier).You will probably find it easier to use the same email fro the Steam account and the Frontier account so that you don't get your accounts muddled up.
If your Steam account is using the same email as your Frontier purchased account then you can just create a new Steam account using a different email and then use that same email to create the associated Frontier account.
Your Steam account and your Frontier account can have the same email, but as you say if you have Steam Purchased Cmdr and a Frontier purchased Cmdr then the Frontier Account for the Steam Purchased Cmdr will need to use a different email than the Steam Purchased Cmdr.
