How is it my Anaconda's integrity can going from 100% to 0% in just two or three trips to Vela dock in MedB from Parutis? I'm not involved in any combat or collisions. Is it the long 1.6 million LS flight in super-cruise that does it? If so, WHY and HOW does that effect the integrity of a ship? I keep having to fork out more than a million credits to repair the ship integral parts for no reason. Its not a big loss since I make 70 mill a run, but still a pain. Also, the paint goes so fast in super-cruise as well. Why?
 
Yes. Integrity is affected (primarily) by supercruise, so that long supercruise journey will indeed take your integrity way down.

Ship's integrity of 0% means hull strength of 70%, so unless something pretty serious occurs it won't affect you much. Still worth repairing ultimately.

Why is it so expensive on your Anaconda? Because integrity repair costs scale by ship size, so repairing a small ship cost very little, but a repairing a large ship costs a lot. It's kind of a hang over from the days when running costs actually meant something. But as you observe, you are still able to make a profit.

Why does supercruise degrade integrity and paint? No idea frankly, probably because you are traveling faster than the speed of light and your ship is being bombarded by microscopic bits of space dust :) Theoretically flying around in normal space will degrade them also, but much, much less. Hyperspace jumps, for whatever reason don't impact integrity.
